Registering my new Puppy

Question:

Hi. I just got my first JRT, a little girl, Jewel, a week ago, this is the first time i've owned a registered dog of any sorts. I guess my question is what is the major difference in the Kennel Clubs. I read somewhere on this site that the dog could not be registered with a conflicting kennel club and be registered with JRTCA. Please help me understand this.
